Just like on land or in the air, you have to identify whether a Pokemon that you are going to encounter in the water is Friendly or not. These Pokemon are timid and may even follow you around, which also make them the easiest to capture.

If these Friendly Water Pokemon manage to escape your PokeBall, then they will attempt to flee. In the time before they can escape, you can try to hit them with another PokeBall in an attempt to capture them, but this will be noticeably tougher than if they were not alerted.

Contrary to Friendly Pokemon are Hostile Pokemon. These Pokemon turn aggressive when you come close to them in the water, which will give your screen a red warning sign.
